Zanzibar island hopping usually means a boat to a sandbank. This journey means something larger: Pemba, the hilly, forested northern island of the Zanzibar archipelago, and Mafia, a low coral island off the Rufiji delta that belongs to mainland Tanzania but pairs naturally with both. Few itineraries join them, because the flights need careful stitching, and that is precisely the part we take off your hands.

The route is built for time in the water. Off Pemba, the Pemba Channel drops to around 1,000 m close to the coast, producing walls and drifts for experienced divers, while Misali’s reefs suit snorkelers. On Mafia, the marine park’s sheltered Chole Bay is ideal for gentle snorkeling and first dives, and from roughly October to March whale sharks feed off Kilindoni. Two nights in Stone Town at the start give you the history that binds the three islands together.

Why this route works

Pemba lies about 30 minutes’ flight north of Zanzibar, and Mafia well to the south off the mainland coast, so the route runs north first, then south, and finishes in Dar es Salaam, which has the long-haul connections and is only a 30–40 minute hop from Mafia; flying back to Zanzibar would cost an extra flight and most of a day. There is seldom a direct Pemba–Mafia service, so day 6 is set aside for connections. Four nights on Mafia give at least two chances at a whale-shark outing if wind or swell cancels one. Every dive day also sits a full day before the next flight, in line with the usual guidance to wait 18–24 hours after diving before flying.

    Arrival and a Harbor Sunset

    At immigration you show your passport, your Tanzanian visa and the QR code for Zanzibar’s mandatory inbound insurance, which covers both Unguja and Pemba for up to 92 days, so one policy serves both islands on this trip. Then it is 15–20 minutes to Stone Town. After the long flight, keep the evening simple: a walk along the seafront past the Old Fort as the fishing boats come in, then dinner on a terrace facing the harbor. Tomorrow’s walk sets the scene for everything that follows, because trade bound these islands together long before tourism did.

  2. Day 2 · Stone Town

    Following the Clove Trail

    Today’s walk follows the money. In the first half of the 19th century the Omani sultans moved their court to Zanzibar and planted cloves, and within decades the islands, above all Pemba, were among the world’s leading producers, on plantations worked by enslaved people. You see the Palace Museum, the ornate Old Dispensary, commissioned by a wealthy Indian merchant, and the memorial at Christ Church Cathedral on the site of the former slave market. In the afternoon, visit a spice farm, or repack: the small planes ahead allow about 15 kg per person in soft bags.

  3. Day 3 · Pemba Island

    North to the Green Island

    The flight to Pemba takes about 30 minutes, and from the air the difference is plain: hills, deep valleys and a green quilt of clove, mango and coconut trees, with only a handful of places to stay. A driver meets you at the airport near Chake Chake for the road to the north-west coast, or to a jetty where a boat crosses the lagoon to your lodge. Pemba is more conservative and far less visited than Unguja, so cover shoulders and knees in villages as well as towns. Spend the afternoon on your deck and watch the very tidal shore empty and refill.

  4. Day 4 · Misali Island

    The Pemba Channel and Misali’s Reef

    West of Pemba the seabed plunges into the Pemba Channel, around 1,000 m deep, and its walls and fast drifts rank among East Africa’s most demanding dives, best for experienced divers with drift dives in their logbook. Snorkelers and newer divers head instead to Misali, a small islet in the Pemba Channel Conservation Area, where more than 300 fish species and some 40 coral species have been recorded; see the snorkeling and diving overview for levels. Green and hawksbill turtles nest on its beaches. A local legend links the island’s shape to a prayer mat, and imams have long encouraged fishermen here to protect the reef.

  5. Day 5 · Ngezi Forest

    Forest, Cloves and Flying Foxes

    A day on land, which also leaves the recommended gap between your last dive and tomorrow’s flights. In Ngezi Forest, one of the last stands of Pemba’s original forest, a guide leads you beneath tall trees in search of birds found only on this island, such as the Pemba green pigeon and the Pemba scops owl. Drive back through villages where cloves dry on mats beside the road in harvest season; most of Zanzibar’s cloves grow here. At dusk, Pemba flying foxes, large fruit bats unique to the island, stream out of their roosts, a population that community conservation has brought back from a few hundred animals to tens of thousands.

  6. Day 6 · Mafia Island

    The Long Hop South to Mafia

    There is rarely a direct flight between Pemba and Mafia, so today is a travel day with one or two connections, usually via Zanzibar or Dar es Salaam. Keep your passport handy: flights between the Zanzibar islands and the mainland count as domestic, but documents are still checked. Mafia belongs to mainland Tanzania’s Pwani Region rather than to Zanzibar, and its low coral landscape of coconut and cashew plantations feels different again. From the airstrip at Kilindoni, a drive across the island brings you to Utende, where the marine park gate stands on the shore of Chole Bay, and your lodge beyond it.

  7. Day 7 · Mafia Island

    Whale Sharks off Kilindoni

    Whale-shark boats leave from Kilindoni on the west coast, so the morning starts with a drive back across the island. From roughly October to March, and most reliably from November to February, the sharks feed on plankton in the shallow waters off the town, and researchers have found that many stay around Mafia all year, simply moving deeper offshore outside the season. Encounters follow a strict code: a spotter finds the shark, the boat idles at a distance, and a small group slips in to swim alongside without touching, crowding or flash. Sightings are frequent in season but never certain, which is why this trip allows four nights here.

  8. Day 8–9 · Mafia Island

    Chole Bay by Dhow and Mask

    Mafia Island Marine Park, created in 1995 as Tanzania’s first, protects about 822 km² of reef, mangrove and open sea, and Chole Bay sits at its heart, sheltered by Juani Island and the outer reefs. Its coral gardens suit snorkelers and first-time divers, while experienced divers head out through the channel to the walls. One day, a dhow carries you to a sandbank for lunch and across to Chole Island, where fig roots grip the coral-stone ruins of Swahili and German-era buildings beside a living village. Keep the last afternoon for snorkeling rather than diving, since tomorrow you fly.

    Out Through Dar es Salaam

    A morning flight of about 30–40 minutes crosses the Mafia Channel and the green braids of the Rufiji delta to Dar es Salaam, Tanzania’s largest city and its main long-haul gateway. At Julius Nyerere International Airport you connect to your international flight; if it leaves late, a day room near the airport or a few hours in the city can be arranged. Because Mafia is part of the mainland, there is no inter-island paperwork today, simply your passport and boarding pass. It is a gentle end to a journey that asked for several flights and gave back three very different islands.

How This Journey Changes Through the Year

October–February
The heart of this route: calmer seas, good visibility and whale sharks off Kilindoni, most reliably November–February. November can bring short showers.
March
Whale sharks are often still around, but the long rains usually begin toward the end of the month and some lodges start to wind down.
April–June
The long rains. Many Mafia lodges close for part of this period and some on Pemba close around April–May, so we do not plan this route then.
July–September
Pemba diving can be excellent, but the south-east trade winds roughen the sea and whale sharks are usually offshore. We would reshape the trip around Pemba and Unguja.

Frequently asked questions

Do we need to be experienced divers for this journey?

No. Snorkelers have plenty to do at Misali and in Chole Bay, and Chole Bay’s sheltered reefs are a good place to learn. The Pemba Channel walls and drifts, however, are best left to experienced divers comfortable in strong currents, and dive centers may ask to see your logbook.

Does one Zanzibar insurance policy cover all three islands?

It covers the two that need it. Zanzibar’s mandatory inbound insurance applies to Unguja and Pemba and is valid for up to 92 days, so the policy you buy for arrival also covers Pemba. Mafia is part of mainland Tanzania, where the Zanzibar policy is neither required nor valid, so carry comprehensive travel insurance with evacuation cover as well.

How do you get from Pemba to Mafia?

Usually by scheduled light aircraft with one or two connections, via Zanzibar, Dar es Salaam or both, because direct services are rare. Schedules change by season, so we confirm the routing when we book and keep the day free of other plans. Expect it to take most of the day.

How likely are we to swim with whale sharks?

Between roughly November and February, sightings off Kilindoni are frequent when the sea allows boats out, but whale sharks are wild animals and no outing can promise an encounter. Four nights on Mafia leave room for a second attempt. In October and March the odds are lower, and from April to September the sharks are usually out of reach offshore.

How strict are the luggage limits on the small planes?

Plan on about 15 kg per person in soft bags, hand luggage included, on the light aircraft to Pemba and Mafia. Dive gear adds up quickly, so either rent equipment locally or ask us to arrange extra allowance or a spare seat in advance.
